I remember which Omnibuses have variants, and in most cases I remember what all the different covers look like, so I should definitely be able to help you out with all those.
Generally, all of the non-”modern” ones have a variant. Typically, one cover is the actual cover a book found in the collection, while the other is brand-new art commissioned specifically for the Omnibus. Oftentimes, the new art is a reinterpretation of the classic cover used on the other version of the book (although sometimes not).
Rather than commenting on each individual book (which would take a while), I’ll just list the ones that I know to have variants:

Amazing Spider-Man Vol. 1
Iron Man Vol. 1 (this one actually has TWO variants)

I'll start tracking down the isbn info for this stuff at some point. Now that the list is up, I'm considering it relatively low priority (IE, I'd rather get the wildstorm list up and sorted than worry about alternate printings at this moment) but it's good to have a place where we're starting to think about this stuff (or a thread people can ask questions in.)

Yeah, I'd rather see stuff like Wildstorm and Image go up too. But eventually, once it's all finalized, it'll be nice to be able to click to all the variants on Amazon and whatnot.
As I'm sure you already know, all the Marvel Masterworks have variants as well, but Amazon doesn't always do a good job of listing them…or when it does, it doesn't do a good job of differentiating them from the regular version. The regular versions have the silver trim (or gold for Golden Age and red for Atlas Era), and the variants have various garish-looking colors and ugly trade dress instead. The new softcover printings have ugly variants too. Still, some people like to collect those for whatever reason.
The Marvel Premiere Classics all have variants as well. The variant versions basically use the standard MMW cover layout (except with black trim instead of silver), and they're numbered.
Aside from those, I can't think of any other Marvel books that have variant covers.

absolutely. It seems like good information to have.
I've seen the marvel premieres and varients as well. I actually feel lime my MPC list is incomplete, I tagged the ones that I thought were obvious, but I think there are some that I missed.
Those are the official ones with variants anyway, but I think that a lot of books have been reprinted with different covers. It would be nice to show them all in the book information page, instead of just the printing that I liked the best, haha

It may be worth noting that there is one Omnibus that doesn't follow the typical pattern of using a classic cover and new art for the two different versions. That's the Acts of Vengeance Omnibus, which originally was going to follow that pattern, but at the last minute they pulled the classic cover and replaced it with the art from a promo piece used to promote Acts of Vengeance back when it was going on.
This angered some people, since they collected the classic cover versions and this book didn't have one. Personally, though, I think the image they used is a lot better than the cover that was replaced!

The only thing that really pisses me off is when the number on the spine doesn't make any sense, like with those green arrow collections where vol. 4 comes before vol. 3.

I don't have all the MPCs memorized, but off the top of my head I do know that you're missing X-Force: A Force to be Reckoned With and X-Force: Under the Gun from that list.

The only time I can think of that Marvel TPBs collect stuff out of order are Essential Marvel Horror Vol. 1 and Vol. 2. It's not a big deal, though, since they collect stories featuring completely different characters.

It's so frustrating though when they do that though, 3 comes before 4, it's a simple thing we all learn at a VERY early age. It's the same with the beginning of the Wonder Woman (Love&Murder, Amazons Attack, etc) all those trades have a very mixed up reading order due to delays and then the continuity of Amazons Attack being worked in retrospectively.
